Domestic Flights in Japan: When It's Cheaper Than Shinkansen

Japan domestic flights on Peach, Jetstar Japan, and ANA beat the Shinkansen on price for long distances like Tokyo to Okinawa or Tokyo to Hokkaido—but the full door-to-door comparison often surprises travelers.

Japan domestic flights offer genuine competition to the Shinkansen on certain routes, particularly those involving Hokkaido, Kyushu, and Okinawa where the rail journey would take 5-8 hours. Budget carriers Peach and Jetstar Japan operate domestic routes from as low as 2,990 yen on sale, while full-service JAL and ANA offer competitive fares if booked 2-4 months ahead. The catch that most travelers miss: Japanese airports are almost universally inconvenient compared to the city-center Shinkansen stations. A 75-minute Tokyo-to-Fukuoka flight door-to-door becomes 4 hours when you include 60 minutes getting to Haneda, 90 minutes check-in and boarding, and 30-45 minutes airport-to-city transfer in Fukuoka. The Shinkansen to Fukuoka is 5 hours 13 minutes—but starts and ends in the city center.

Routes Where Flights Win: Okinawa, Hokkaido, Remote Islands

Tokyo to Okinawa is the clearest flight win: no rail option exists (the Shinkansen ends in Kagoshima, still 1,300 kilometers from Okinawa), and budget airlines fly the route for 6,000-15,000 yen vs a 48,000+ yen multi-day overland journey. Peach Air, Jetstar Japan, and Skymark compete aggressively on this route with multiple daily departures from Haneda and Narita.

Tokyo to Sapporo is where the calculation depends on your JR Pass status. Without a JR Pass, the Shinkansen plus limited express from Tokyo to Sapporo takes 4-5 hours and costs 22,000-27,000 yen. Peach or Jetstar flights cost 4,000-12,000 yen and take 90 minutes in the air (2.5-3 hours door-to-door). For non-JR Pass holders making this single journey, the flight usually wins on cost and is competitive on total time. For JR Pass holders, the train is free.

Routes Where the Shinkansen Wins: Osaka, Kyoto, Hiroshima

For routes under 600 kilometers where Shinkansen service is direct (Tokyo-Osaka, Tokyo-Kyoto, Tokyo-Hiroshima), the Shinkansen almost always wins on total door-to-door time. Flying Tokyo to Osaka involves Narita or Haneda to Itami Airport plus a 30-minute bus or train to Osaka station—total 4-5 hours. The Nozomi Shinkansen is 2 hours 22 minutes from Tokyo Station to Shin-Osaka Station, both in city centers. The only exception: budget flights found at 3,000-5,000 yen sale price can justify the extra transfer time for severe budget travelers.

  • Ishigaki and Miyako (Okinawa Islands): only accessible by flight (35-55 min from Naha, or direct from Tokyo/Osaka)
  • Yakushima: flight from Kagoshima (35 min) or high-speed ferry (2 hours); ferry often works out faster door-to-door
  • JR Pass and flights: the Pass does not cover flights; factor the full ticket cost when comparing rail vs air

The rule of thumb for Japan domestic flights: fly when there is no Shinkansen (Okinawa, remote islands) or when the rail journey exceeds 5 hours and no JR Pass is in play (Tokyo to Sapporo, Tokyo to the far ends of Kyushu). Take the Shinkansen for everything else—its combination of city-center terminals, no check-in requirement, and reliable timing make it Japan's dominant transport form for good reason.
